In the prequel to Virtual Villagers: The Lost Children, you were stranded on a strange and resourceful island, and then you made it into your home and learnt everything there was to learn in it. However, in the midst of the discoveries that you made, the villager also found a secret cave that had a number of children in it. This was really strange, and now the children are your responsibility. These children need a home and some guidance in life that can help them tap into their skills and lead a normal life. It is your task to train the children and make sure that you unravel the secrets in the game.

As in the previous game, in Virtual Villagers: The Lost Children also you have to allocate different tasks and quests to the various people in the village, and gain experience points in return. There are 16 new puzzles that you have to solve, and discoveries that you have to make in order to move ahead in the game and cross the levels. There are people that have to learn how to sew clothes that the villagers can use in the game, and also build important buildings like schools and hospitals to help the villagers.
